Hello -- I doubt I know of many stories that you won't have already encountered, and I read more oneshots than long works, but I'll just throw out these suggestions anyway :)

Water Horse (http://www.sugarquill.net/read.php?storyid=1951&chapno=1) by Igenlode Wordsmith. Medium-length fic, gen. Professors Snape and McGonagall attempt to create an Unforgivable antidote, but wind up unleashing a monster. This is an under-rated classic, in my opinion, with very good characterization, pacing, horror, and action. Written mid-series and long since canon-shafted, but presenting a compelling version of Snape nonetheless.

The Conspiracy of Silence series (part one of seven novellas) (http://www.fanfiction.net/s/450011/1/Conspiracy_of_Silence_First_Impressions) by Nomad1. Maybe everyone has already read these, I'm not sure. But they are simply delightful. Again gen, with strong Snape-Lily friendship. The author maintains a website that gives multi-fandom gen fic recs, and her Snape collection includes some interesting stories. She has good taste. Also, whitehound has a very large and well-organized Snape rec list HERE (http://members.madasafish.com/~cj_whitehound/Fanfic/links/HP.htm) with different types of stories and pairings clearly labeled so it's easy to find what you like and skip what you don't.
